Tokyo is generally considered a year-round destination, but there are certain times of the year during which flight and hotel prices are especially high. Specifically, you'll want to avoid travelling to Tokyo during the summer months, around the winter holidays and during Golden Week (late April to early May) if you're looking to save on airfare.
